If I want to use N1MM contest software with my K3 Twins in remote, can I use my microKeyer-II
with the PC at the remote end?

Yes, but use COM1 on the RRC for CAT control (both RRC's using mode-7 on COM1).
If you wish to use the MKII as an external keyer, you will find instructions in the manual
how to do so in Appendix B (details on page 88).
